The 5. S-Boat-Squadron was put in order by "Organization Order No. 94 - Navy" with an effective date of 01.10.1957 with homeport Neustadt/Holstein. 10 boats of the "Jaguar"-Class (S-Boat-Class 140) were assigned to the squadron. On 06.02.1968 it moved to Olpenitz. 1971 four boats werde given to the 3. S-Boat-Squadron and in exchange the squadron got four other boats. From 1974 to 1975 the squadron was retrofitted with 10 boats of  "Tiger"-Class (S-Boat-Class 148).

The squadron was closed down on 17.12.2002, with the last four boats being taken out of commisssion the day before.
